Unsightly iron and rust stains can be difficult but not impossible to remove. There could be any one of many causes like:

If the source of these stains is not dealt with, they are likely to return. This may be as simple as scraping, then painting, or removing the source from the area. Stone, concrete, and brick are quite porous and can be stubborn to clean if the stain has been permitted to absorb into the surface over a lengthy period of time. When you see a small rust stain forming somewhere, it will almost certainly worsen over time, so it is best to deal with sooner rather than later.
